There are a number of ways to obtain Kirakira. The most renewable source is dailies. During a 1 week period (logging in all 7 days), and completing 7 Battles each day for the 10 Kira mission, 105 Kirakira can be obtained. This makes each month's income 420 per month, or 5,040 per year, assuming you log in every single day. Each first time 3-Flagging a stage in the Main Story gives 5 Kira, as well as in Hard Mode. Events typically give between 25 and 75 Kira from 3-flagging their story stages and completing missions. Upgrading Friends, labyrinth, collecting milestone numbers of Small Augites from Picnic, obtaining more Friends, and other objectives also award small amounts of Kira for completing those missions. New Players also have a set of New Player Missions that award Kira for completing them that involve doing many basic navigation, upgrading, etc. tasks. Certain event login bonuses also award Kira. Lastly, the Monthly Passes award some Kira when purchased and have a chance to give more from their daily mission, and Kira can be bought for real money in the cash shop.
